FROG-kb Announcements

12/21/2018

New Panel: The Applied Biosystems Precision ID Ancestry Panel with 165 autosomal markers (SNPs) was added to FROG-kb. This panel is based on KiddLab - Set of 55 AISNPs and Seldin's list of 128 AISNPs.

Future of FROG-kb:

Current funding for FROG-kb ends on December 31st, 2018 with a possible extension of access through March 31, 2019. We are looking at options to transfer this resource, that is widely used internationally, to a group or institution that can maintain the current ‘open access’ format. You may contact Prof. Kenneth Kidd (kenneth.kidd@yale.edu) or Dr. Haseena Rajeevan (haseena.rajeevan@yale.edu) with suggestions and concerns.

Examples: Examples function has been upgraded. The file used for running the pre-selected data entry page can be downloaded now. The file format is compatible with the format required for the 'File Upload' function within the 'Data Entry' page.

8/3/2018

Computational time: We have improved the computational time. Please try and let us know.

8/3/2018

Frequency Download: We have a new up-to-date frequency download page.

3/2/2018

New AISNP Panel: A new AISNP panel targeting Southwest Asia and the nearby Mediterranean region (SWA) was added to FROG-kb - SWA 86 AISNP panel.

June 2017

User Manual Update: An updated version of the 'User Manual' has been deployed. It can be accessed from the 'Documentation' functions.

Download List: Population and SNP lists for all the panels can be downloaded now.

May 2017

Example Genotype files for panels: We have been adding example genotype files of individuals for all the panels in FROG-kb. These can be accessed from the 'Examples' section corresponding to each panel.

01/13/2017

New AISNP Panel: A new IISNP panel has been added to FROG-kb - KiddLab - List of 86 IISNPs.

9/21/2016

New AISNP Panel: A new AISNP panel was added to FROG-kb - Combined panel of Kiddlab-55,Seldin's-128, and SNPforID34-plex AISNPs. This panel has 192 SNPs; 8 SNPs were omitted from the combined set in order to get maximum number of populations for FROG-kb calculations.

Additional reference populations: 18 additional reference populations were added to Seldin's list of 128 AISNPs, bringing total number of reference populations for that panel to 88.

7/22/2016

Additional reference populations: Four additional reference populations were added to Kidd Lab set of 55 AISNPs, bringing total number of reference populations for that panel to 137.

7/14/2016

New AISNP Panel: A new AISNP panel was added to FROG-kb - Caixia's panel of 74AIMS.

5/10/2016

Unique Id for the input DNA profile: Provision to enter an Unique Id for the input DNA profile. This unique Id will be displayed in the output as well as in the printout version.

4/26/2016

Additional reference populations: Eight additional reference populations were added to Kidd Lab set of 55 AISNPs, bringing total number of reference populations for that panel to 133.

2016

Genotype Frequency Tables: The genotype frequency files for all the AISNP panels used for the computations can be viewed and downloaded now. Click on the button 'Genotype Frequencies' under each AISNP panel page to view and download the genotype frequency tables.

New FROG-kb: We have revised the FROG-kb web interface with the intent of making it more user friendly and providing new features. Following are some of the upgrades:

  • Sortable SNP and Population tables.
  • Users can now navigate to previous pages by clicking the 'Back' button on the browser.

New AISNP Panel: A new AISNP panel was added to FROG-kb - Overlap set of AISNPs - based on analyses in a manuscript submitted for publication.

Expanded Daniele Podini's list of 32 AISNPs: Since only 25 out of 32 SNPs in the panel had data on all the reference populations listed previously only those 25 were included in the calculations of likelihood. We have added four more SNPs which will bring the count to 29. The remaining three SNPs have data on fewer and diverse populations.

Additional reference populations for panels:
AISNP panel:
The 1000 Genomes populations are being added as reference populations to the SNP Sets in ALFRED and to the calculations for most AISNP panels in FROG-kb. The following panels have additional reference populations.

  • Kayser's set of 24 Ancestry Informative Markers
  • Daniele Podini's list of 32 AISNPs
  • Nievergelt's Set of 41AIMs
  • Kidd Lab set of 55 AISNPs
